Have you performed the basic steps?

1. look at properties on inaccessible files to determine source of infection (which doesn't sound like it'snecessary as it seems only local files were affected)

2. Shutdown and Disconnect from network
3. verified that network shares haven't been affected
4. Run A/V on the suspect machine to help confirm the source of the infection
5. Rebuild if required (it's preferred in my opinion)

If you ask me, you need to go through the steps first. You need to assess the damage properly before you start trying to fix/restore.You need to fix thefoundation before you start...
